#3 To drive to Baghdad (by passing smaller cities and smaller Iraqi forces) surround it and isolate it.

All three of these goals are being achieved. No one, but no one, with a brain thought that there would not be some pockets of resistence. The outcome of the campaign is known and is inevitable.
#1 There is more resistance than most people here suspected and there is definately more than "small pockets of resistance".
#2 They thought they had control of the ports and cities several times only to be engaged.
