Green and clear bottles allow hop oils to be subject to certain wavelengths of radiation (mostly from the sun) that allow the oils to turn or "skunk" (usually to a detectable level after just minute or so's length of time).
Ever wonder why it's "cool" to squeeze a lime in a Corona?  The genius that came up with that gimmick deserves every cent he's ever earned.
Green bottles allow the same radiation to pass through them that clear bottles do.  
Brown/Opaque bottles are the way to go.
