Well,
Its not an "issue" which needed to get resolved. Its fact that domain.com is different than www.domain.com, and as everyone knows PR is assigned to separate pages, not to websites or domains, so it makes sense to have different PR for each of them.
And secondly, http://domain PR = http://www.domain PR theorem is not true. may be you noticed a couple sites where it fits, but infact, these two are separate things and must have separate PR, unless one is permanently redirected to other.
