I also use MU and it did require much tweaking just to get basic functionality. WordPress just isn't developing it at the same speed. The plug-ins are hard to work and I doesn't allow for individual blog customization as easily as regular Word PRess does.
Still, short of building your own program, it's one of the best free out of the box solutions for blog hosting.
