I dont know about cuteftp and its abilities. Whenever I get this I usually just login to the server and fix the files.

Some Unix experts may be able to write a script that you can invoke - what I do to the files with ^M is

vi foo

:%s/^M//g

:wq

This is a quick fix but not a solution
